If I jailbroke on 4.2.7 and then updated to 4.2.8 would everything that I downloaded stay on my phone when I update and lose the jailbreak?
 
Backup your phone with itunes, you can also backup your cydia apps with aptbackup or pkgbackup. After upgrading your iOS, restore your backup with itunes. After you jailbreak, restore your cydia apps and tweaks with the tool u've used to backup.

So I have to jailbreak after I update to get all of the apps back? If I did a back up with iTunes wouldnt the apps sync up? Any way to keep the apps and not the jailbreak?

To keep your apps from cydia, back them up with pkgbackup, you can easily restore them only if u jailbreak.
