Restore procedure?

I'm a little lost on this one. When I jailbroke the first time and had a problem I tried to restore from back up but cydia is still there obviously stil jailbroken. I had to restore to factory settings to clear everything to be able to jailbreak again.
This is the part I'm confused, you're saying whenever you feel the to restore, restore from a back up then jailbreak again. How can you jailbreak again if cydia is still on the springboard? Am I making any sense?

If cydia is still there then the restore didn't work. When you do a restore in iTunes it effectively wipes the phone's operating system and rewrites it. I'd give it another go
