my question is if I do a tethered jailbreak on iPhone 4 iOS 5 and while it's jailbroken I update it to iOS 5.0.1 with the over the air software updates will the jailbreak go away and is it safe?(Will it brick the phone)
 
Yes, the update to iOS 5.0.1 will remove your jail break.

I am not sure if this (over the air) would be the best way to upgrade a jail broken device. Usually, the best way to upgrade a JB'd device is to put the device into DFU mode and then do a restore to the newest firmware via iTunes (while the phone is connected). It's just a cleaner upgrade process...

Then, once it's back to stock, any future updates can be done OTA.

You cannot use OTA to update a jailbroken device(it wont even let you). You will have to restore or update through iTunes as Mickey330 suggested.
 
Wait so then the only way to restore without a computer is to backup to iCloud and then go to settings-reset all content and settings and then resync the backup from iCloud?
